This study examines the organization of centromeres in human stem cell nuclei using a developed algorithm to analyze the 3D distribution of centromeres. Human mesenchymal stem cells expressing CenPA-GFP were imaged using a confocal microscope, and analysis was done using Matlab DipImage. Various methods including thresholding, erosion, dilation, and normalization were employed to obtain centromere coordinates, calculate distances, and generate distribution histograms. The study shows how the organization of centromeres changes with and without considering the lamin structure of the nucleus. Results demonstrate the impact of normalization and orientation on understanding centromere organization in stem cells.

Methods • Noise removalwe assume ‘centromeres’ are larger than ‘noise’ and want to dispose of the small noise objects this assumption is okay for good quality images (where size ‘noise’ << size ‘centromeres’) • Binary erosion: converts a binary ‘1’ to a binary ‘0’ if this ‘1’ is connected, in a way specified by the connectivity, to a binary ‘0’This erodes out the smaller objects and can be repeated to erode out increasingly large objects Small objects are out but large objects are smaller than before
