This text discusses the successes, challenges, and future vision of the 2010 Joint Meeting of ENCODE and modENCODE Consortia. It highlights the impressive data generation, collaborations, and enthusiasm, while also addressing the need for improved data standards, analysis tools, and integration with external data. The text expresses gratitude towards Elise Feingold, Peter Good, Rebecca Lowdon, Julia Zhang, Judy Wexler, Robyn Goldman, and Mark Guyer.

2010 Joint Meeting of ENCODE and modENCODE Consortia: Closing Thoughts Rockville Hilton March 12, 2010
What’s going well • Data generation is truly impressive • Collaborations continue to grow and thrive • Increasing interactions (‘intra’ and ‘inter’) • Many excellent publications • Mod/ENCODE protocols becoming ‘standards’ • Lots of enthusiasm and ‘buzz’ • Better methods for assessing data quality • Significant progress on data integration • Broadening organismal scope (e.g., mouse) • Comprehensive mentality
Challenges being addressed • Better documenting data standards • Metadata to include data standard information • Development of robust data analysis tools • Coping with changing/maturing technologies (and revisiting standards regularly) • Heading towards improved predictive models • Improved understanding of functional basis for evolutionary constraint • Plans for data integration papers • ENCODE 101 paper (but needs to be submitted!)
Challenges to be addressed • “Making mod/ENCODE relevant” • Linking to human variation and disease • Vision for the future of ENCODE and modENCODE • Integrating with external data • Improve choreography with epigenomics projects • Dynamics of gene expression on a global scale • Need deeper understanding of function of individual elements • Need to propagate data standards, technologies, analysis tools, etc. to broader community
