A single MHC can bind to many peptide with each having different AA sequences. MHC molecules have degenerate binding specificity:
Anchor residues: Interact directly with the MHC. Amino terminus Carboxy terminus- hydrophobic/basic residues. Varies with haplotype. 8-10 AA in length (9 preferred). Peptide binding to MHC class I • Middle bulges or kinks
13-25 AA “Hot dog on a bun” Peptide in extended conformation. Central 13 AA H bond to MHC cleft. Anchoring not as well defined No bulge. Peptide binding to MHC class II
